The first step in setting up your payroll is configuring your company settings. In the General Settings section, you can enter basic information and return to this page later to adjust any settings as needed.
Navigate to "Company Settings" and then "Payroll Settings".
The first three fields should be automatically filled in based on the details you provided during sign-up.
Make sure to enter your company or client’s IRD Number in the "Employer’s IRD No" field, not your accounting firm’s or personal IRD Number. Incorrect entries will prevent us from filing returns on your or your client’s behalf.
Choose one or more of the following pay frequencies:
- Weekly
- Fortnightly
- Semi-monthly
- Monthly
- Four-weekly
Enter the start date of your "First Pay Period". This is the first day of the pay period, not the first payment date.
In the "Physical Payment Date" field, enter how many days after (or before) the pay period ends your employees will be paid. For example, if the pay period ends on Sunday and you pay on Tuesday, enter "2".
If Crystal Payroll is paying the wages on behalf and you decide to change your company’s payday permanently, please send an email to notify our bureau team bureau@crystalpayroll.co.nz.
Select a Payslip Format. There are various options available, from basic to more detailed. You can find samples of our popular payslip formats below:

Under the "Payslip Format" option, you can choose which leave balances to display on the payslips. Here's a quick overview of the available options:
- Show Leave Entitlement: Displays the employee’s available annual and alternative leave.
- Include A/L Accrued Balance: Shows annual leave accrued since the last anniversary, which the employee cannot use unless you allow it. This option is helpful if you don’t mind employees using leave in advance.
- Show One Total for A/L Balance: Combines the leave entitlement and accrued balance into a single figure. Be aware that this could be misleading, as accrued leave is not paid out upon termination.
- Include Sick Leave Balance: Displays the employee’s available sick leave.
Select "Save" to record your changes.
Payday Filing Settings
If you’re using our PAYE, Basic Bureau, or Full Bureau service, Automatic Payday Filing will be activated upon completion of the pay run. The system sends the filing two days after the set payment date.

If you’re on the Self Service option, the "Enable Payday Filing Function" will be checked by default in the "Payday Filing Settings" section.
Select "Set Authentication" to authenticate with the IRD. Once authentication is complete, you will be redirected back to Crystal Payroll.
By default, the Auto Filing date is set to "2 days" after the Payment Date. We recommend keeping this setting as is, unless you want to file earlier. Reducing the time might increase the chance of errors, as modifying a pay run after filing is not ideal.
